The goal for Roma was scored by Leandro Spinacola in the second minute of stoppage time.
Ten minutes later, Belgian Romelu Lukaku made his Roma debut, but he did not help Mourinho's team avoid defeat.
Milan recorded all three victories, while Roma registered one draw and two defeats.
In the next round, Milan will host Inter, while Roma will welcome Empoli.
