The Championship side eliminated Liverpool in the last round, but nevertheless arrived at the Etihad as an underdog.
Guardiola, on the other hand, shuffled the team, fielding a lineup without a real striker - Haaland and Marmuš remained on the bench.
However, Plymouth surprised in the first half, taking the lead with the only shot - Maksim Telovierov headed in after a corner kick in the 38th minute.
And City responded from the break - 19-year-old Nico O'Reilly scored two headers in the first minute of half-time injury time and in the 76th minute.
The final score was 3:1 by Kevin de Bruyne in the 90th minute. He was assisted by Haaland, who had come on in the meantime.
Crystal Palace, Aston Villa, Preston and Bournemouth secured a place in the quarterfinals.
